Graph Alignments: A New Concept to Detect Conserved Regions in Protein Active Sites
نویسندگان
چکیده
We introduce the novel concept of graph alignment, a generalization of graph isomorphism that is motivated by the commonly used multiple sequence alignments. Graph alignments and graph isomorphisms are equivalent in the case of pairwise comparisons, but if many graphs should be analyzed simultaneously, graph alignments are more robust against noise and perturbations. Thus, graph alignments can detect conserved patterns in large sets of related graphs in a more reliable way. We study simple heuristics for the efficient calculation of approximate graph alignments and apply our approach to the structural analysis and functional classification of the active sites of proteins. Our approach is able to automatically detect even weakly conserved structural patterns in protein structures. Among other applications, these motifs can be used to classify proteins according to their function.

Background: Pasteurella multocida is a Gram-negative, non-motile, non-spore forming, and aerobic/anaerobic cocobacillus known as the causative agent of human and animal diseases. Humans can often be affected by cat scratch or bite, which may lead to soft tissue infections and in rare cases to bacteremia and septicemia. Commercial vaccines against this agent include inactivated, live attenuated,...
متن کاملSearching databases of conserved sequence regions by aligning protein multiple-alignments.
A general searching method for comparing multiple sequence alignments was developed to detect sequence relationships between conserved protein regions. Multiple alignments are treated as sequences of amino acid distributions and aligned by comparing pairs of such distributions. Four different comparison measures were tested and the Pearson correlation coefficient chosen. The method is sensitive...
متن کاملEvolutionary Construction of Multiple Graph Alignments for Mining Structured Biomolecular Data
The concept of multiple graph alignment has recently been introduced as a novel method for the structural analysis of biomolecules. Using inexact, approximate graph-matching techniques, this method enables the robust identification of approximately conserved patterns in biologically related structures. In particular, using multiple graph alignments, it is possible to characterize functional pro...

Accurate protein function prediction is an important subject in bioinformatics, especially wheresequentially and structurally similar proteins have different functions. Malate dehydrogenaseand L-lactate dehydrogenase are two evolutionary related enzymes, which exist in a widevariety of organisms. These enzymes are sequentially and structurally similar and sharecommon active site residues, spati...
